Unfortunately, a lack of evidence cannot be guaranteed on late-model F-150s. I believe the dealership can see when it's been flashed even if you've reset it back to factory programming. Regardless, I've never wanted to risk it during the warranty period. Seems to me that they're always looking for excuses to void warranty repair as it is...

This is why the tuner companies typically VIN lock the tuner so that it can only be used on 1 vehicle at a time. Otherwise, you could take your tuner and hook up all your vehicles, and your buddies, and their buddies....
Oh I understand that much, I just want it to read/clear codes on my other vehicles, and only tune my truck.

Assuming the same tuner will work on all 3 of your vehicles, you can simply restore your truck back to stock, use the tuner to clear the codes on the other 2, then put the tune back on your truck.
